A9 is a clone that was '''not '''experimented on and was thus more coherent during the recorded conversation. A9 is trying to understand the effects of A3's transformation. Also, the final exchange is significant, as it is reflected during the Halucination sequence when Trace sees himself as a demon and attacks himself (in a way). At some points during the game, the bosses refer to Trace as a demon, so apparently they are struggling to separate friend from foe, in the same way Trace did during his Hallucination.
