Ok I've got it! In-game evidence :D
When you find the aborted clones, there is a cutscene where Trace reveals that he knows he is Athetos. He is then told the truth (or at least more of the truth), that they cloned him from the imprint left in the Rebirth Chamber when he first arrived on Sudra.
When Trace asks why he doesn't remember coming to Sudra, Ophelia says very directly "We don't know. All of this happened long ago - hundreds of years ago, even. Data degredation?"
I am liking CrunchingPanda's theory that Athetos has been leaping through time by a new clone of himself "every 20 years or so".
