I have some alternative interprations of the Xedur & Uruku pages:

1. Take the Xedur page: I'm pretty sure the Athethos writing the note and Xedur are the same person - some sort of multiple-personality if you will. I feel the notes are too personally written for anything else to be the case. Transcription (Note) as well as Trace's own hallucinations, which are really a very similar experience, suggest the same. Plus they are journal pages, which are typically personal. The same goes for Uruku. They noticed the change caused by the Pathogen, even if they didn't understand it.

2. The original Athetos probably started cloning himself, but I doubt that creating variants was a planned thing. I reckon the original Athetos is just as likely as any of the clones to now be dead or a transformed boss. After all, memory and capabilities seem to be intact if Trace is also indeed a clone of Athetos, although from an earlier time. Thus it would be near impossible, and actually rather pointless, to tell who was clone and who was not.

Btw, my personal bet on the origin of the pathogen, which also seems to be responsible for the variants as well as wiping out the Sudran population, would be an accident (e.g. cloning experiment gone wrong), or an attack on Sudra by the Rusalki... but a planned genetic modification on Athethos clones I highly doubt.
